Near the end of the game there is a toaster hidden in a block. Using it and waiting for the bread to toast will have Marcus yell "Who wants toast!?"

Hotel Mario

In the prototype of Hotel Mario, walking Toads are used as Super Mushrooms and 1-Up collectables. The final game changes these Toad sprites to bouncing mushrooms, but the manual still refers to them as Toads.

Link: The Faces of Evil

In Zelda: The Wand of Gamelon and Link: The Faces of Evil, the Rupees are referred to as "Rubies." The value of the "Rubies" are also changed. Red rupees are worth 1, green are worth 5, and blue are worth 10.

Unused text in the GBA version's files suggest that all of the in-game spells (except for Expelliarmus) were planned to be upgradeable.

Though the enemy weapons have tac-lights, once the player acquires one of these guns, the flashlight disappears. This is due to the fact that the lights are attached to the enemies themselves; not the guns.

In the scene where Snake talks with Granin, a slow guitar-only version of Metal Gear Solid 2: Sons of Liberty's main theme will play. There's also figurines of Metal Gear Ray and Rex in the room.

Jet Set Radio

The song "Rock It On!" contains two main samples. The first "Rock that shit, homie!" comes from the song "Terminator X Speaks With His Hands" by Public Enemy.

The other, "Tune in. Turn on. Drop out." is from the Human Be-In Speech by Dr. Timothy Leary.

Peace Walker was originally named "Metal Gear Solid 5: Peace Walker". The number "5" was dropped later on, but Kojima personally directed the project, and considered it to be "an MGS5-class game".

Solidus Snake's swords are named "Minshuto" and "Kyowato". This translates to "Democrat" and "Republican", respectively.

217 yen:

Yakuza 5

Unlike other characters in Yakuza 5 or in other games where they would start with a few thousand yen, the beginning of Tatsuo Shinada’s story has him start with exactly 217 yen in his in-game inventory. He cannot spend or earn any additional money during this portion of the game. This is referenced in a cutscene where Shinada empties his wallet into his hand, where exactly 217 yen in coins fall into it.

The Mongoose was originally intended to be put into Halo 2, but was cut and later reworked for Halo 3. The Mongoose prototype did not fulfil Bungie's quality expectations for Halo 2.
