SEGA originally hired Michael Jackson as composer for the music on the game but later dropped him over the infamous allegations of child molestation. However, his song writing team carried on without him and it is believed that part of what he had written remained in the game. There are notable similarities between the music recorded for Sonic 3 and music from Jackson's previous recorded tracks from the Dangerous album, and a track from the later released HIStory album (which was composed during the time of the game). For example, there is a sample in the Carnival Night Zone's music that is taken directly from the song "JAM" and the credits theme parallels Michael Jackson's later song, "Stranger in Moscow".

How director Masato Kato came to see the game since, in his mind, the game was supposed to be just a fun side project he made as a way to cool off following the unhealthy development of Chrono Trigger and its one of the reasons it was relegated to a Alternate Universe sidestory and why he directed Chrono Cross to tie loose ends.

In God Eater Burst, it was rumored that Kanon Daiba had the "God of Rare Drops" skill (which increases the chance of getting rare materials after a mission) as a hidden bonus skill (as an Gameplay and Story Integration joke about her luck). Even though it's been proven false, some players will still bring her along for luck when they're hunting for that last item they need for an upgrade.

Artist and Character Designer Takayoshi Sato created and rendered all the CGI movies in the game by himself, usiing 150 Unix-based computers after his co-workers left work for the day. He did this because the Konami higher-ups refused to give him credit for his work otherwise, as Sato was a fairly new employee and did not have the respect within the company that older employees had.

In a 2016 interview to promote the release of the 3DS remake, series director Yuji Horri admitted that the game was "too long". The 3DS version notably shortens several of the sections most notorious for taking a long time to complete and includes numerous quality of life improvements that further speed up its pace.

Although originally conceived as the first part of a franchise aimed specifically at Western markets, Shadow of Rome did not sell well in either North America or Europe , and ultimately, Capcom considered it a failure. Shadow of Rome 2 was already in early development prior to the release of the first game, but after the poor sales, executive producer Keiji Inafune chose to abandon the project, and Shadow of Rome 2 ultimately became Dead Rising.
