It has been posited on various websites that Baldur's Gate composer Michael Hoenig plagiarized the orchestration for the game track "Attacked by Assassins" from Henry Mancini's original orchestrated theme to the film Space Vampires (1985). No formal allegations have been made but if one compares the two tracks the similarities between the music from the 1998 game and the 1985 film is incredibly striking.

In a pre-release gameplay video from 2018, at the end of a tour of the Home Base, a light-up sign of the logo for the pizza restaurant chain Domino's can be seen hanging on a wall near the refrigerator. This sign would be removed in the final game, but within the game's files are several voice lines spoken by the main cast (Coco, Davis, Eva, Io, Jack, Louis, Mia, Rin and Yakumo) talking about eating freshly delivered pizza in an unusually glorifying manner without mentioning the company by name. It's unclear how these voice clips would have been used in the game, but when taken with the unused Domino's sign, it's believed that this was all part of a planned promotional tie-in that fell through when the game was delayed to 2019, where Domino's would have somehow survived the apocalypse in the game's story and adapted to the Revenants and the Lost.

Bubble Bobble

In the NES version of Bubble Bobble, track 34 in the game's Sound Test is a song that never plays during the main game or the original arcade version. It's not known if it was included as bonus content, or was a leftover song that was not removed from the final game. However, this track was later used for the credits in the Japanese/American NES port of Rainbow Islands: The Story of Bubble Bobble 2.

Super Metroid

In the hand drawn map of Super Metroid used by Nintendo Game Play Counselors, a single unused early room can be seen. The unused room is still in the game data, but it can never be reached. In the final game, the room was replaced with the acid Chozo room.

Sunsoft's NES Batman originally had cutscenes using the comic book iteration of Batman, but these had to be scrapped and replaced with digitized renditions of Micheal Keaton's live-action Batman as the game's artist was not aware that the Batman comics and movies were separate licenses. The Joker, however, was always depicted as Jack Nicholson's portrayal, even in prototypes using the comic version of Batman.

Star Fox 64/Lylat Wars

The go-to term for the initial conflict of the Star Fox series, as told in three different installments (Star Fox on SNES, Star Fox 64, and Star Fox Zero), is the "Lylat Wars". This name originates from the original PAL release of Star Fox 64, where it was renamed to Lylat Wars due to trademark issues (similarly to why the first Star Fox was renamed to "Starwing" there as well). In comparison, its 3DS remake, Star Fox 64 3D, would retain the Star Fox 64 moniker in all regions. Nintendo would later actually canonize the "Lylat Wars" moniker as the official name of the conflict against Andross' forces in the opening prologue to Star Fox Zero.

During the boss fight on the third stage, you can see bursts of lightning in the clouds. If you throw a dagger at the Cyclops precisely at the point when a lightning bolt is about to strike down, its energy will collect into the dagger as it makes contact and thus electrocute the beast, taking off one quarter of its health.

One of the more memorable features of the series was an "Ikari/Angry Mode", where you became invincible and did more damage.
 
Two unique games

The Dawn of Ys was released in 1993 and was one of two games released under the title of "Ys IV", the other being Tonkin House's Ys IV: Mask of the Sun for the Super Famicom. The two games share the same setting, but Hudson took more liberties with its presentation in The Dawn of Ys, and two unique games resulted.
