3. Faulty Sword
The Four Sword has shown us, in it's First Appearence nonetheless, that it can't seal evil Properly.
I disagree with this. After all, if it couldn't seal evil properly, Vaati wouldn't have waited "ages" to leave his imprisonment, which is the amount of time between FS's back story and FS according to that game. Secondly, Zelda wouldn't have sealed Ganon in the Four Sword at the end of FSA if she believed that the Four Sword couldn't seal evil properly. (And FSA opened up by showing us that the Four Sword was properly keeping Vaati sealed away after his reimprisonment in FS, but it only takes place "years" after the events of FS according to its box.) So it seems more likely that the Four Sword is able to properly seal evil, but just like the seal on the Sacred Realm in ALttP's back story and the seal on Ganondorf in OoT, the seal just fades on its own over time.
I agree with your theory regarding FSA/ALttP Ganon though (except for the part about using the Triforce to pull the Sanctuary to the Dark World; the place in the Dark World is called the "Palace of the Four Sword" and it looks completely different from the Sanctuary or Shrine where the Four Sword is laid in TMC and FS/FSA respectively; there's no reason to equate them as being the same place; it's likely that Ganon just brought the Four Sword with him into the Dark World when he found it, and he broke the sword apart and hid it in that particular area of the Pyramid of Power which then later came to be known as the Palace of the Four Sword rather than being a place from the Light World brought into the Dark World).
As for the list of mistakes lizalfos mentioned, here's what I typed up a while back regarding issues I found in the book. Note, however, that some of the following are nitpicky, and the section only covers the Japanese version of the timeline portion of the book. The errors that I found outside of the timeline portion were not included in this list, and this list has not been updated to take the English version of the book into account, so the English version may have more or fewer mistakes than those listed below:
--First there's the unnecessary "what-if" scenario in OoT (when MM and AoL are the only Zelda games that offer what-if scenarios when you die).
--HH says that Hylia is reincarnated before her ancient battle with Demise in which she would eventually seal him away
--HH says that Vaati is resurrected in FSA even though he never dies in-between the events of FS and FSA
--FS and FSA are said to take place "years" apart, and Hyrule was peaceful between the events of the two games, but HH places the games millennia apart with the events of the fierce war, child portion of OoT, TP, and (presumably) the invasion of the dark tribe in-between them.
--HH says that Ganon is revived during the events of ALttP despite him never being in a position to be or need to be revived (until the game is over)
--HH says that OoT/ALttP/OoX/LoZ Ganon are all the same guy despite the huge differences (such as OoT Ganon's heart not being balanced vs. ALttP Ganon's heart being balanced, the different ways they were all transformed, their differing motives, and us having no reason to belive LoZ Ganon had died before the events of LoZ)
--It doesn't mention the Triforce being left in the Sacred Realm by the goddesses like we're told in ALttP, OoT, and TP, instead implying that it was in the Light World with Hylia the whole time
--HH says that Demise is the source of all monsters. However, if this was true, there would eventually be no more monsters following his death, and yet we see more monsters appearing throughout the Zelda games.
--It says the Sheikah are Hylia's servants and severely downplays the Sheikah being the Royal Family's servants. According to HH the Sheikah exist to guard Hylia's seal. The Royal Family's graves are never mentioned.
--It says the letters of SS's Hylian alphabet can't be deciphered, yet someone online has already deciphered them.
--It reiterates that the three regions of Hyrule are named after the dragons, ignoring the existence of the Light Spirits
--HH says that the Goddess Sword was filled with the power of the "force", and this is what caused it to become the Master Sword, ignoring the fact that the flames were never said to carry any such "force", and none of the Master Sword origins that we've ever heard before have had anything to do with this force. (You could stick in all of the other contradictions that arise from SS taking place before TWW at the earliest in this point too.)
--HH approaches the events of SS as if they weren't all destined to happen, and that the battle in the past with Demise changed things in the future, overriding Link's Triforce wish, and allowing Demise to exist into the future as new villains. (And then just after that it says that Demise's consciousness is eventually eradicated completely.)
--HH never mentions how the Triforce got from the Light World in SS to the Sacred Realm in OoT.
--HH says that Rauru built the Temple of Time even though TP says that the Temple of Time was created by the Oocca (however, OoT did say that the Temple of Time was created by the ancient sages, so if Rauru is an Oocca or there are more than one Temple of Time this wouldn't necessarily be an error; on the other hand, HH says nothing about Rauru receiving help from other sages, so it's still a contradiction in that sense).
--HH says that the Master Sword sealed the Sacred Realm with its ability to travel through time, though it makes no mention as to where this ability came from since it didn't have any such ability during SS.
--HH also says that the Temple of Time was built before TMC and that Hyrule Castle was built right next to the Temple of Time, but the Temple of Time doesn't appear in TMC.
--HH says that the Royal Family created their symbol as a combination of Hylia's symbol of a bird/Loftwing and the Triforce after they began to repopulate the surface, but the Royal Crest was already on the surface before the Royal Family settled back on the surface
--HH correctly identifies that monsters appear in TMC's back story, but it presents the story as if there were no monsters in the world before this point which wouldn't make sense if SS took place before TMC. (Granted, this one could be me reading into what's in TMC more so than what's in HH since TMC is pretty overt about stressing that there were no monsters in the world for quite some time before TMC's back story.)
--HH says that Link is Smith's apprentice rather than his grandson.
--HH says that Vaati took control of the King of Hyrule in order to search for the light force. What really happened was that Vaati hid the king away while shapeshifting into the king to fool the knights.
--According to HH, the Four Sword in TMC was able to split its wielder into four even though we know that isn't the case. It just created up to three copies of the wielder. No splitting whatsoever.
--HH says that Vaati was presumably killed at the end of TMC, but then he appeared one day for FS's back story. (This isn't necessarily a mistake, but there's no explanation given for Vaati's return or major shift in motive and abilities except to say that he kidnapped Zelda in FS because he wanted a bride to commemorate his return; no explanation is given for why he kidnapped multiple maidens in FS's back story.)
--HH says that the hero from FS's back story sealed Vaati away in the Elemental Santuary. FS says that the hero from its back story sealed Vaati away, and then the people of Hyrule built the Shrine of the Four Sword to house the sword Vaati had been sealed in after the hero left.
--HH says Rauru is KG despite the contradictions that exist there
--HH says that after Link is defeated in the what-if timeline, that Ganon takes the full Triforce, and this is what transforms him into Ganon (despite that not being the case in any other game). It then says that after Link's defeat, Zelda and the sages manage to seal Ganon and the Triforce in the Evil Realm (which is the same as the Dark World in HH rather than being two similar realms manifested in two different manners like in the games).
--Some time after this the events of the Imprisoning War happened and the King of Hyrule had the sages place a seal on the Sacred Realm according to HH (despite the fact that the sages from OoT had already sealed the realm shut in OoT...)
--HH says that prior to ALttP the Master Sword resided in a temple, but the temple decayed around it, but according to HH's timeline, the Master Sword was last seen in Link's hand as he was killed by Ganondorf. And if only the Hero of Time could wield the sword, it might have had some difficulty being moved to a random temple in the forest after the Hero of Time's death.
--HH says that OoX Link is the same guy as ALttP Link despite the fact that they both meet Zelda for the first time in their respective games.
--HH says that Din from OoS is a child.
--HH more or less says that OoX Twinrova are the same witches as from OoT despite OoX taking place after their deaths in OoT. (HH offers no explanation for how they're alive in OoX.)
--HH says that OoX is Link's journey away from Hyrule to further his training despite the fact that OoX shows us that Link didn't travel to Holodrum and Labrynna to further his training (and HH even says that the Triforce is responsible for sending him to these two lands).
--HH says that the three Flames of Despair, Sorrow, and Destruction were going to be used to fully revive Ganon. This is contradicted by the games and even HH, which later under another heading correctly says that a sacrifice is needed.
--HH says that OoX Ganon resurrected without intellect because the ritual was incomplete rather than because Twinrova was an impure sacrifice.
--HH says OoX Link is the same guy as LA Link despite the fact that LA Link has to be ALttP Link and the fact that OoX Link and his boat look nothing like LA Link or his boat.
--HH says Link sails away from Koholint after awakening the Wind Fish despite the fact that the game ends with him clinging to a piece of his ship (which HH says was sunk during the storm at the beginning of the game).
--HH says that the ancient king from AoL's back story hid away the Triforce of Courage while AoL says that when the prince was to inherit the Triforce, there were missing "pieces", plural. (So even though the king only hid the Triforce of Courage in the Great Palace, according to AoL at least one other piece or fragment was missing as well.)
--HH suggests that the wizard from AoL's back story was one of Ganon's alter egos or under Ganon's command despite the fact that Ganon is dead during this period according to HH (and the games).
--HH says that after the events of AoL's back story, Hyrule became divided and shrunk as a kingdom while people forgot about the sleeping Zelda and the edict that princesses should be named Zelda. However, Hyrule appears to be a very big kingdom in AoL, and there's nothing suggesting that the people have forgotten about the sleeping Zelda or the edict (especially since LoZ Zelda was named Zelda).
--HH says that Link used the Triforce of Wisdom to defeat Ganon when in the game he only used the Triforce of Wisdom to get into Spectacle Rock.
--HH says the AoL towns are named after the OoT sages despite there not being a town named Impa and there not being sages named Mido or Kasuto.
--HH says that Link restored peace to the land at the end of AoL despite the fact that Ganon's minions weren't wiped out in the game.
--HH says that Zelda rewound time in order to send Link back, but if that was true, that would mean the Adult timeline would have been erased. (So either this is a mistake or the Adult timeline is another "what-if" timeline that posits what would have happened had the Adult timeline not been erased.)
--HH says that Zelda immediately gave Link the Ocarina of Time and urged him to leave Hyrule right after their meeting at the end of OoT despite the fact that MM says that Link remained in Hyrule for months after that talk before he left.
--HH also says that Zelda gave Link the Ocarina so Ganondorf couldn't get into the Sacred Realm, but the game says that Zelda gave Link the Ocarina to remember her by and to keep himself safe in his travels.
--HH says that Link spent several months lost in the forest looking for Navi despite the fact that this is an impossibility. It takes less than months for someone lost in the forest to transform into a Stalfos.
--Refers to Termina as a parallel universe (at least according to the translation I found) despite all of the evidence suggesting that that's not entirely true. (A different page simply refers to Termina as a "strange different world" which more accurately reflects the description it received in MM's instruction booklet.)
--HH says that Link had the actual Triforce of Courage with him when he returned to the past (it says that the Triforce stayed with those chosen by the gods). This doesn't add up since Link doesn't seem to have it any more in MM, and it makes its appearance in TWW an impossibility.
--HH says that the giants of Termina were sleeping, while the game says that they were sealed away by monsters.
--HH says that the people of Termina celebrated the Carnival of Time on the night of the 3rd Day, when in-game they celebrated it on the 4th Day.
--Apparently in HH's take of the child era post-OoT, Zelda only had to accuse Ganondorf of plotting to overthrow Hyrule in order to get him arrested and taken to be executed (though it would be years before the sages tried to execute Ganondorf), despite the fact that her accusations previous to this had no success, and she still had as much evidence for her accusations now as she did before she met Link since according to HH she sent Link away without using him as evidence of Ganondorf's wrongdoings.
--HH says that Ganondorf was elected not to die by the Triforce of Power and that Ganondorf had proof of the Triforce of Power, but it isn't clear if that means Ganondorf was holding the actual Triforce of Power (which would mean its appearance in TWW wouldn't make sense or else we'd have an unaccounted for Triforce of Courage if this Triforce is the past one rather than the one from the adult era) or if the Triforce of Power was reaching across dimensions/timelines and giving him power without him holding the physical artifact. Several pages later HH says that the Triforce of Power was the power that was dwelling within Ganondorf, and it also says that the crest disappeared because its power was exhausted (which seems impossible in its own right, especially since the power being exhausted seems to suggest it would no longer exist as the Triforce of Power any more beyond that point despite the fact that the Royal Family supposedly has the whole Triforce during FSA according to HH).
--HH says that the proof of the Triforce of Power allowed Ganondorf to acquire evil magic despite the fact that OoT and TP tell us that Ganondorf had evil magic before any of these Triforce events took place.
--HH implies that Hyrule itself is the "Sacred Realm" that the ancestors of the Twili were trying to take over, but TP shows us the Triforce in relation to the interlopers, suggesting that the Sacred Realm they were after was actually the Sacred Realm dimension, not Hyrule.
--HH says that the goddesses sent the four Light Spirits to seal away the Fused Shadow, but TP says that only three of the Light Spirits were involved in sealing away the Fused Shadow (and TP also implies that the Light Spirits have been around for as long as there has been light in the Light World).
--HH contradicts itself by saying that Ganondorf poured limitless power into Zant and then immediately afterward saying that Zant slowly built up his power after this until he could cover the Twilight Realm with monsters. If the power was limitless, Zant wouldn't need to or be able to slowly build up his power after that.
--HH contradicts itself again by first saying that the goddesses were responsible for sealing away the ancestors of the Twili and then later saying the four Light Spirits were responsible for sealing away the ancestors of the Twili.
--HH says that the TP Temple of Time is the same place as the OoT Temple of Time despite the difference in its builders, etc.
--HH says that the Hero's Shade is OoT Link and the ancestor of TP Link, neither of which fit much of the evidence provided by TP (though it's not impossible).
--HH implies a connection between FSA's Dark Mirror and the Dark World, despite that connection not existing in-game.
--HH says that the Four Sword Shrine can't be seen by grown-ups despite the fact that FS says that the Shrine was built by adults. (Clearly this is leftover from the writers of HH thinking the Four Sword Shrine is the Elemental Sanctuary.)
--HH says that after Zelda sent Link back in time at the end of OoT, "the Triforce of Courage continues its sleep", whatever that means. (It sounds like it's saying that the Triforce of Courage that the Hero of Time received wasn't the Triforce of Courage of the adult era, and that it was never claimed somehow.)
--HH contradicts itself once again by saying that Link appeared in the past before the Master Sword was ever pulled after Zelda sent him back and then later in the book saying that Link himself placed the Master Sword in its pedestal when he reappeared in the past after Zelda sent him back.
--HH suggests that Volvagia was a spirit and the ancestor of Valoo which doesn't particularly make much sense.
--HH implies that all of the lands and people seen in PH were always a part of the Ocean King's world (including Linebeck), so HH has no explanation to offer as to why Linebeck was able to be seen in the Light World at the end of the game. (It even points out that Linebeck shouldn't have been able to be seen despite the fact that he was; of course, if Linebeck was just pulled into the world of the Ocean King like Link and Tetra, it would make sense, but apparently the writers of HH never thought of that.)
--HH says that the spirit tracks belonged to the gods even though ST says that they belonged to the spirits.
