Within the game's code are items colloquially known as "seeds" (their real names in the game's internal memory consist of garbled data) that spawn landscape objects (such as trees, rocks, or buildings) when dropped. The game uses these items to implement the layout of each randomly generated town. Through cheating, it is possible to place these "seeds" in the player's inventory and spawn landscape features as they please, though they will not appear until the player has entered and exited a building. Placing these objects is irreversible, and it is possible to softlock or brick the game if they are dropped in excess or otherwise abused.

The original Japanese version contains a short introductory cutscene that explains the story of the game. Despite having no text to translate, it was taken out from the International version for unknown reasons.

Although it is confirmed in Fire Emblem: Binding Blades that Wolt is the son of Rebecca, she can still die if her health reaches 0, thus causing a paradox. This is likely a development oversight.

The story of Tale Phantasia (the original name of Tales of Phantasia) was originally intended to be presented from three different viewpoints.
The first of the viewpoints presents the story of Winona Pickford who would have met the main antagonist, Dhaos (he originates from another world), shortly after his arrival on the new world of Aselia. At first Winona Pickford sympathizes with his goals, until she saw his increasing violent behavior. This first part of the story was cut due to space limitations of the game's cartridge.
The second viewpoint is from that of Rhea Scarlet, the daughter of two prominent scientists. Her parents were the first casualties of the upcoming war which Dhaos was going to start. This viewpoint was not cut like the first one, but it was included in a smaller form than it was intended to be.
The last viewpoint tells the story of Cress Albane, the main protagonist in the final game. The final release was heavily built around this perspective.

In the English releases of the game, every instance of the word "wine" is replaced with "grape juice".

Originally, Samus was going to give an opening monologue establishing the back story for the game. Though the narration was cut in the final product, a clip with Jennifer Hale (Samus's voice actor) giving this narration can still be found on the game's disc. This was also the inspiration for the narration in the "Opening / Menu (Metroid Prime)" music for Super Smash Bros. Brawl.

According to a 1999 Nice Games magazine interview with game's director Hideo Kojima, he was asked if the game was originally released for the PC-9821 computer, knowing that it had a very long development cycle: "Yeah, that was crazy. It was progressing pretty well at first, and by 1990 I had all the storyboarding done—I did it all myself, you see. But thanks to a department transfer at Konami, and the PC Engine port of Snatcher, for awhile I didn’t have much time to work on it. So then when we were working on the PC-9821 version, by that point there was already talk about the next-gen hardware, and that’s how it ended up getting ported to the 3DO, Playstation, and Saturn."

The version of GoldenEye 007 that was released was technically a ROM hack of the version submitted to Nintendo for final certification. While the game was undergoing said last-minute testing, an issue was discovered with the game's memory that caused glitches in the textures featured in the Frigate level. To combat this, programmer Mark Edmonds wrote a tool to extract the game's code and data from the ROM, adjusted the hex values in the game's memory to improve the performance in the level, recompressed it, and directly added it back into the ROM image without recompiling. This version was sent back to Nintendo and certified for release as the final version of the game.

The sword that Veigue Lungberg uses when fighting him at Riot Peak is Siegfried's "Requiem" sword from the Soul Calibur games, specifically the Player 1 variant. The Requiem sword that Veigue requests the player to find is the Player 2 variant.

Serge's default weapon, Sea Swallow, is believed to be a tribute to the NES game Ninja Gaiden, a game that Chrono Cross' producer also worked on. Irene Lew's CIA codename in Ninja Gaiden was Sea Swallow.
