.hack//Infection
One of the news articles and forum posts that appear in the game talk about the announcement of a new nonexistent handheld device from Bandai called the "WonderHawk", touted as the successor to the also nonexistent device the "WonderSwan Revolution". In reality, the only new models Bandai made after the original WonderSwan were the WonderSwan Color and the SwanCrystal. All three were originally meant to be competitors to the Game Boy Color and Game Boy Advance and all three were outsold by them, leading to the WonderSwan's discontinuation in 2003, the year after this game's release in Japan.

The game was originally planned to have a chicken suit power-up. It is unknown what it would have done, and is thought to have been replaced by the Penguin Suit.
During the confrontation with Azure Kite, if you transferred data from the original .hack games, he will keep the same name given to your character, Kite. However if you named him any other name or say, "Bob" in the first four games, his name would be Bob as well during the fight. The name also appears according to how he was named in the credits by the name of the character's voice actor.

One of the minikits in chapter 12 is obtained by using magnetism on the clock tower. Doing so will set the clock to 10:04, and it will be struck by a lightning bolt. This is a reference to Back to the Future, in which the courthouse was struck by lightning at exactly 10:04.
In the Japanese version the pillars in the background of the France level (also known as Round 2 in-game) has graffiti peace signs painted on them. These graffiti were changed in the international version so that they no longer resemble peace signs.

Bionic Commando
In Japan, the game was titled "Hitler no Fukkatsu: Top Secret" which translates to "The Resurrection of Hitler: Top Secret". The western release was drastically altered to not feature any mention of Nazism with the enemy changed to the "Badds". The leader of the enemy's name was changed from Weizmann to Killt and the final boss who was Hitler revived was named Master-D, however his appearance still remains the same.
Each Chamber of the Fayth is filled with a version of the "Hymn of the Fayth", each being sung by the fayth of the aeon within the chamber. Ixion's fayth is a bass male, though his voice is more subdued than others'.
