Star Force 3 features various unused sprites, most notably Lan and MegaMan.EXE mugshots, which seem to simply be leftovers from Star Force 2. An early version of the intro screen is also left in the game, this seems to be an initial sketch and differs slightly from the final version.

In the German release of the game, the color of the red blood in the international releases of the game was changed to green to tone down the game's violence.

One of the news articles and forum posts that appear in the game talk about the announcement of a new nonexistent handheld device from Bandai called the "WonderHawk", touted as the successor to the also nonexistent device the "WonderSwan Revolution". In reality, the only new models Bandai made after the original WonderSwan were the WonderSwan Color and the SwanCrystal. All three were originally meant to be competitors to the Game Boy Color and Game Boy Advance, and all three were outsold by them, leading to the WonderSwan's discontinuation in 2003, the year after this game's release in Japan.

It was revealed that what looks like a Mega Man Starforce costume, seen from a picture taken by Game Informer, was only a placeholder costume for when Mega Man equipped Tundra Storm's weapon during development.

In 2022, an Easter egg was discovered on the title screen of the Beta 1749 build of the game dating back to August 15, 2001. A hidden legible message can appear among the 8-bit text reading:

"this is whack

if you can

read

this you are to damn close"

This presumably refers to staring directly in front of the screen to read the tiny message

In the GameCube and Xbox versions of Harry Potter and the Chamber of Secrets, it was intended for there to be portraits littered throughout Hogwarts of various real world people, specifically developers, their families, and some people the developers forgot about years after the fact (but believed they were involved in some kind of contest). The portraits of family members in particular were included as a coping mechanism, as they were suffering during development.

"We were doing very long hours, and it wasn’t just us suffering – our families were, too. They were supporting us – often suffering in silence. Marriages were strained, children were missing a parent. It seemed only right to put their pictures into Hogwarts; our odd way of showing our love and gratitude. And possibly to remind us what they looked like."

The development team considered these portraits some of the very few elements of the game they were truly proud of. Eurocom requested the portraits be removed without explaining why, something the developers were "too tired to fight".

Metroid Prime 2: Echoes began development as a proposal from Retro Studios level designer Tony Giovannini, pitched right after the release of Metroid Prime. Dubbed "Metroid 1.5", the pitch entailed a far different game involving Samus being abducted by a massive alien spaceship out to conquer the galaxy and battling a schizophrenic AI, and far more detailed multiplayer.

There's an unused sprite in the game's data of what appears to be Mario, though the sprite's palette is more in line with that of his original outfit of red dungarees with a blue shirt.

Sentinel's character bio specifies his serial number as COTA-94. This is a reference to Children of the Atom; the first Capcom fighting game to feature X-Men characters, released in 1994.

The development teams of the different versions actually shared concept art between them during the planning stages of development. After that, the developers were on their own as they thought the different versions would appeal to different audiences. For instance, The PC devs designed their game to be more appealing toward children and pre-teens.
