Master of Unlocking:

The Last of Us

When you unlock all the "Shiv Doors", you'll get a trophy called "Master of Unlocking". This is a reference to Barry Burton's infamous quote to Jill Valentine, when he gave her a lockpick in Resident Evil (1996).

Obtaining different endings will gradually fill out the night sky in the Save Menu's top screen. Seeing the Meritorious, Egalitarian, and Liberator endings will fill in the silhouettes of the left, center, and right radio towers, which correspond to Osaka, Nagoya, and Tokyo, respectively. Seeing the Kingmaker ending will add the Big Dipper constellation into the night sky. Attaining the Restorer ending adds the North Star in the night sky. Completing this scenery also reveals 3 faded silhouettes of the towers in Beppu, Fukuoka, and Sapporo.

Double Dragon

Near the end of the first mission in the NES version is a missing ladder that the player can still climb. Climbing to the top of the ladder only makes the player appear back at the bottom, and if they are holding a weapon while climbing it, the weapon will get stuck in the wall if the player is struck by an enemy.

Crash Bandicoot 2

As it was shown in the E3 preview video, the "Ruination" level used to have a stone signpost showing the "easy" and "hard" paths through the level. Although the signpost has been removed in the final release, the code and data for it still remain in the game's files and are completely functional.

Jubei's likeness in the game is based off the late Japanese movie star, Matsuda Yusaku (1949-1989).
Matsuda's likeness was also used for Aokiji from One Piece.

Darth Vader, The Apprentice, and Yoda are the playable guest characters. At release Darth Vader appeared on the PlayStation 3, and Yoda on the Xbox 360. The Apprentice, the main protagonist of Star Wars: The Force Unleashed, also makes an appearance as a playable guest character on both the PlayStation 3 and Xbox 360 versions. In October 2008, Vader and Yoda were released as downloadable content for the Xbox 360 and PlayStation 3, respectively.

Joe's t-shirt reads "HMD". This is a reference to Nobuyuki Matsushima, the programmer of the first two Mega Man games, who often used the alias "H.M.D."
 
Glitch

There is a glitch in the PAL version, that is not present in the American/Japanese versions.

Finishing a mission between 00'50"00-00'59"99 and 01'50"00-01'59"99, removes 50 seconds from the timer, giving the player an impression that they finished the mission faster.
 
Not like the others

If you look at the symbols on the bosses health bars, three of them have the normal Sigma symbol (Magma Dragoon, Cyber Peacock, and Split Mushroom), while the other five have the symbol of the Repliforce (Web Spider, Storm Owl, Frost Walrus, Jet Stingray, and Slash Beast). This means that most of the bosses you fight have not turned Maverick like the other games.

In the PlayStation version, one of Gex's quips is "I guess Bowser's on vacation?", referencing the main antagonist of the Mario franchise. Ironically, this line doesn't appear in the Nintendo 64 version of the game due to many of Gex's lines having to be cut due to storage limitations on N64 cartridges.

According to game's planner/scenario writer Hiroyuki Takahashi & assistant producer from Nintendo Toshiharu Izuno in a 2001 Nintendo Dream magazine interview, when Hiroyuki read the scenario, he came to believe that if they included the full story then the full playtime would likely be over 100 hours. Hiroyuki had doubts about whether such an epic amount was appropriate for a handheld game, and thought 40 or 50 hours would be a better volume for one game.

Izuno added that there was no need for a fixation on having it all in one game, and that his team had the idea early in development to switch protagonists for the second half of the story. They planned for Jasmine, Garcia, and Sheba to be the leads in the second Golden Sun game, with Alex's fate left unstated until the game's release.

Vagrant Story

In an interview with game's producer, writer and director Yasumi Matsuno, found within the game's Ultimania guide book, he was asked what kind of story did he want to tell in the game. He responded:

"With Final Fantasy Tactics, I think I really wanted to create my own version of Final Fantasy. I saw Final Fantasy as a kind of “morality tale adventure story.” For Vagrant Story, my first concept was to have two hours worth of event scenes strewn throughout the game. My image wasn’t so much of a big Hollywood movie, as it was a two-hour Tuesday evening suspense drama. I wasn’t thinking we’d make something with all these heavy and pretentious themes… I wanted to make it more lighthearted and easy to digest."

"There was one thing I knew I didn’t want. Even though we were always going to tell a complete story, I didn’t want to draw the conclusion for players. I wanted to make a game where, from all the different experiences you have as the player/protagonist, you create the conclusion—what it all means—for yourself. I thought we’d try a more fragmentary approach this time, where players are simply presented with bits of information and they have to weave it together into a narrative themselves. In that sense, the question of whether Ashley’s memories are true or not—that is something I didn’t want to give an answer to, I just wanted to tell the tale."

In the Devil's Island - Dinner battle stage, there is a large cauldron in the background being tended to by two creatures that resemble Gen-An Shiranui as they appear to be boiling three human heads and a Xenomorph from the Alien franchise in a vat of blood.
